Romelu Lukaku and Nicolo Barella both found the back of the net as the Nerazzurri, finalists in Europe's top club competition this season, jumped out to a two-goal lead in only two minutes and 49 seconds.
Atalanta needed a win to maintain their tenuous chances of finishing in the top four, and Mario Pasalic gave them one just before halftime on Saturday.
But after the break, Inter added a deserving third goal through Lautaro Martinez, making Andre Onana's late own goal merely a consolation for Atalanta as the Nerazzurri jumped ahead of their opponents in fifth position by eight points.
In just 39 seconds, Lukaku gave Inter the lead. He timed his run off a throughball from Martinez, around Marco Sportiello, and tapped the pass into an empty net.
After Sportiello twice denied Federico Dimarco, Atalanta found themselves farther behind three minutes in when Barella hammered a rebound into the roof of the goal.
Rasmus Hojlund and Teun Koopmeiners forced Onana into action after Hakan Calhanoglu scored with a fierce effort but was denied a goal by the offside flag.
Nine minutes before halftime, Atalanta cut the deficit in half. Pasalic finished after a flurry in the goalmouth by hooking the ball over Onana.
Atalanta waned after the break, and Calhanoglu forced Sportiello into a leaping stop as Inter controlled the game with their customary assurance.
Thirteen minutes from time, Marcelo Brozovic set up Martinez for a tap-in goal, and the Nerazzurri barely held on for the victory after Luis Muriel's potent long-range shot rebounded off the unfortunate Onana.
